Unless you want to go through a new run to get those pearls, you can go on the wiki to read the dialogue from the pearls you lost. (colored pearls' purpose in spoiler just in case)
Maybe i am missing something, but that does not seem like good game design to me.
Is there any way i could modify my save file to set the yellow pearls's status to "uncollected"?
Case in point: there are a couple of pearls in one area which have five (or six?) different results - you literally cannot see all the possible options in one playthrough because there are only two of them. So for another coloured pearl to be lost is, relatively speaking, no biggie if you are trying to see everything, as you have to go through and do it again regardless. Several times, in fact, since you don't know which iteration of the peals will be active in that playthrough until you get them examined.
As for modding your save file, probably there is a way, but I'm not sure how it could be done without taking the whole thing apart.
i am fine with any logical unfairness, like an ally accidentally killing me along with the intended target using a bomb that i did not know they were going to throw.
But i am not fine with illogical unfairness, like thoses pearls ceasing to exist :
logically, seeing how scavengers behave, they should've ended up on a pearl tree.
And then maybe i would have to betray them to get the pearls back.
It still would have been unfair, since when i found the pearls i had no way of knowing their true purpose, but logically unfair.
Unfortunately RW has some really poor design choice, no one would deny it (still a masterpiece imo)
As for lore pearls - if you are into it you probably should know that one of those can be stolen by scavs from its initial spawn place and you won't be able to get it no matter what you do. Or rather you can but it is very difficult and requires to savescum a lot.
