Filtration System

Is the filtration system on the way to 5 pebbles? I lost my overseer and kinda just wound up here.

While there is no right or wrong way to go to 5 pebbles, you are definitely going a rather long and unusual route, you are in an end-game region. Your two options are to either backtrack or find the gate to the Shoreline located within the Subterranean.

Ok, man that was a difficult route to get here. I think my game has a bug or something because my overseer disappeared on my second cycle in the Drainage System. From there I wandered until I got to the FS

Alternately, if you find the routes too difficult (because the route to the Shoreline gate AND the backtracking path through Drainage System are both very difficult), you could also try starting a new game, because it sounds like you're still very early on (assuming all you've done so far is go Outskirts -> Drainage System -> Filtration)

... or if you have a Passage available, just use that to warp back to a shelter in a safe region.

I've played through once (I only got to moon though before I accidentally ate one of her nuerons and restarted) and the way I got to the shoreline was through the garbage wastes. I thought you got there was through the drainage system. (Correct me if I'm wrong

You can get to Garbage Wastes from Industrial Complex or Drainage System.
You could also go Industrial>Shaded Citadel>Shoreline
