Do items left in a shelter remain there for entire game?

And what of berries? If you pick a berry and leave it in a shelter, will it be able to respawn? Or that specific berry won't respawn until retrieved from the shelter and consumed?

Yes and yes. You can store as many berries and other things as you like in shelters. Creatures that can enter pipes can also enter shelters with you, too, so be careful.

Though, note that some things will not remain in the shelter after sleeping in it or another shelter. Perishables such as bats do not last. :P
