If you're prepared to spend a little time editing it's quite fun to add some side missions to rescue elite forces cut off in a far corner and low on supplies, which then become part of your core units if rescued in time
I have 3 major naval campaigns (30+ scenarios each so far) and its hard work to find work for subs in them, you have to tailor the scenario to suit subs to get any use out of them
Adding cargo space, giving glass cannon status, extra movement can all help but basically it's still quite a niche unit
But then again at least half the ground units in the game could have the same thing said about them unless you mod them
I could swear I had a submerged sub not moving and it STILL got squished, but this was a long time ago so I might be remembering incorrectly.
If an enemy vessel tries to move into the hex your sub is occupying, the sub will be revealed and often gets squished. Maybe that's what happened back then.
