Maybe try switching to a different manager. A lot of people recommend "r2modman".
Thunderstore is recommended by modworkshop, you cant them at other places I think, not 100% sure but it seemed to me that everything is now in that one mod manager.
Is there maybe any console command I can use to unfreeze or force quitting to the breach (with current progress/unlocks saved) in such situations? I unlocked the Silver Chamber after bringing the Broken Chamber from the first floor to the last and that was mad annoying to loose all the progress after nearly 2h :D
No? Thunderstore has its own manager, but there are others that exist that can connect to their servers. I use r2modman; it's the first thing pinned on the Thunderstore homepage.
As for the rest of your post, I don't know. Enter the Gungeon has always been an un-optimized crash-y piece of ♥♥♥♥ for me, especially with MtG. Maybe the BepInEx version is just as bad, but I just haven't used it enough.
I just want an Enter the Gungeon 2 that's built for mod support from the get-go.
