I don't know about best.
But Origuni and Deck4rd have a synergy, seems to be clip size.
Gungine and Jet Pack have a synergy, but I don't think I figured out what it was.

I just had a run where I got Bomb and Bow, and they had a really cool synergy. It made the Bow shoot after-image shadow arrows. It was amazing.

Wait is this thread about standard synergies? like, not scripted synergies?
The best I had in that case was Backup Gun plus Scattershot, with Scrambler / Beehive / Stinger (yes, I had all three, as well as some sorta bouncing laser that I forget what was).

Backup gun + Abyssal Tentacle (or any gun that auto-homes really well like the beehive)

Basically doubles your damage

I don't trust singularity anymore on Dragun, it makes the 2nd phase a minefield.
