What happens is exactly what you described, the puzzle becomes unsolvable IF it's already solved when you first arrive at it.
To fix it you need to move the pieces so they aren't aligned anymore and then reset the area. To reset simply fast travel to any point anywhere, though against easiest would be to jump to the nearby point.
Shuffled it, get back to ship, fast ravel to nearest fort, travel back. And its bugged again. Not in the order I shuffled it, but in the correct order again and so I can solve it.
Dont go for the nearest point (viewpoint)
Go for the nearest Fort and travel with your Ship to the location and do it as if you were never on that certain area. (anything else has been explained above).
