AC III has in my opinion the better story and more assasin gameplay, while AC Rouge is newer and therefore has slightly better handling and graphics. The naval Gameplay is a fokus of Rouge, while in III it is just some extra missions and no ship exploration.
I personally would choose AC III and buy Rouge afterwards if III was good for me.
Idealy, following the story should be done in order as follows:
Black Flag,
First sequence/chapter of 3,
Rogue, stop before the last mission,
Unity
Go back to Rogue, finish last mission
(You could just finish Rogue then go to Unity, it doesn't matter much)
Then go back to 3 & finish that.
Of course, that's a lot of messing about. Easier to just play BF, Rogue, 3 then Unity.
AC3 was more fun.
Story and scenery in AC3 were much better than in Rogue. AC3 has lots of story and fights on land and some on ships.
Rogue has nearly all fights on ship and some on land. Or at least it seems so to me.
If you liked Black Flag, Rogue is like a good DLC which gives you more of a good game.
AC3 was a game where I would sometimes ignore the story and just wander around and hunt animals and soldiers and enjoy the open world. The story is really interesting and I felt great to be part of the story.
Rogue... it is fun to hunt ships, board them and kill people and then upgrade your ship until you feel overpowered compared to the normal ships. But it feels casual compared to AC3. For me at least.
