Just extract it and run the exe then run Ground Zeroes and the cursor should stop doing that annoying crap. Last time I tried it in Windows 10 it just loaded up a normal cursor and you could move it to the corner of the screen. You have to use a controller though. Let me know if it works.
By the way it's a really basic program, don't expect anything professional. :p
Here's another working download link I've found through google: https://www.dropbox.com/s/tcox3m5cy7j2rcm/GZ%20Hide%20Busy%20Cursor.zip?dl=0
Thanks for the fix, the busy mouse cursor annoyed the crap out of me.
The drive I had the code and exe on finally died a few days ago and I didn't have it backed up.
edit: I just went to play Ground Zeroes and the cursor issue is STILL there. 3 years after release. Konami are a joke. Thanks for the Dropbox link, I know I made the thing but now I need it again. Bad time for my drive to go kaput.

Fell free to use the link or upload it somewhere else!
And thanks again!
Thanks but I found a copy. I tried it yesterday and it didn't work for me in Windows 10 at all. 10 maybe uses a different standard for cursors? I don't know. What did work was if after the busy cursor appears I minimize the game with alt+tab and maximize it. Then the busy cursor changes to a regular one that you can hide in the corner. If it doesn't work for anyone just try that.
This doesn't help anyone who plays with a keyboard and mouse though, it's just a "fix" for controller users.
One pretty elaborate fix for keyboard players could be to take the invisible cursor file I made in the zip file and manually, in control panel, change your busy cursor to that. That way even if the busy cursor appears it's invisible.
If there are any programmers who want to write a simple app to do that automatically that's all this program did. Then it reset the default cursor on exit. I can't believe this is still an issue.
I'm not sure if I'm doing something wrong - I opened the program, left it running and then started the game.
Yeah it's glitchy. It doesn't work for me in Windows 10 anymore. I play using a controller so once it changed to a regular cursor I just moved it to the corner of the screen. I'll have to make another one if I have time but it doesn't look likely.
