Actually... ZTD would be perfect for an anime. Basically, one episode = one fragment, more or less.
999 and VLR would be harder, but I can think of a few different ways they could do it.

The show could actually make a good anime. I mean, the game is pretty much all cutscenes already. Why not let them make some quality animation instead of rigid models?

It could, but only to fans. People outside this fanbase won't have the patience to deal with such a non-linear narrative structure if they can't make the choices.
