To answer your question, it's left open ended, but I like to think he was unfrozen and cured. Dr. Murderbeaks might be a master of withholding information, but he's not really the type to lie (when they were checking alibis in the lab and he said he only knew about what happened in the infirmary that day? he wasn't lying). Miss Protagonist on the other hand...

*SPOILERS* Hiyoko actually never died, the BBL epilogue was all just a bad dream Ryouto had because Hiyoko left him to be with Nageki. Hiyoko and Nageki had lots of baby birds and lived happily ever after<33
