Need help with secret agent quest

so i'm about 90% map completion and i've been stuck on this for hours looking around the map. where in the factory is the agent talking about finding his briefcase?

That one was a bit confusing to me as well initially. It says "near the factory". It's actually in the archives.

what area is the archives?

It's west, going back towards the cliffside area I'm pretty sure. It's kind of southwest of most of the factory area. I think it's actually called research facility. Sorry about that.

Directly across the research facility's fast travel point is the vault, above that is a long stretch of the parcel room, the next room over is archives. A little to the right and you'll see the #2 sign with a shaft above, climb up and to the right you'll see #5 and #6 near 2 shelves, the briefcase is hidden in the ceiling in between the 2 shelves.
