you're kinda being to pre-emtpive about this. I doubt that Shao Kahn or Shinnok will never come back after all Evil Raiden is now a thing and that could set up something intresting in the future. I do agree some death were unwarranted and we really should have seen more of Fuijin
Mileena's Tower ending (while non-canon) is a reminder that there were various Mileena clones in the Flesh Pit.
In other words the Mileena from MK9 might be dead now, but we're still going to see Mileena again in MK11, it just won't be the exact same Mileena from this game.
She's one of the only two characters that gets killed off and he death is pretty gruesome.
Her death was better than somebody simply cutting her head off or something. Her death was more in line with what we see in Fatalities instead of something dumb like just getting her necked snapped or whatever.
I think it's better that they're keeping characters dead this time around. If they don't there doesn't seem to be any sort of consequence or importance to a character dying.
Shao Kahn is completely played out as an MK boss. We don't need yet another game where he is the villian, same goes for Shinnok, Quan Chi, and Shang Tsung.
They've now killed off all the most reoccuring villians in the MK series which now forces them to do something different for the next game, which is a good thing.
The things that they're doing with the story will allow them to push it in different and more interesting directions rather than constantly redoing the same storlyines over and over again.
For the rebooted timeline, as Raiden is already Dark Raiden and has the amulet, and Quan Chi and Shang Tsung are dead, they're just probably going to skip over Deadly Alliance and do Deception.

What are you talking about? MK9 and this game have had amazing Story Modes. Far better than anything found in MK1-7, and better Story Modes than pretty much every other fighitng game series too.
MK9, Injustice, and MKX are really the only fighting games that have these extensive type of Story Modes. There are some Japanese fighters with scenes in between fights, but nothing to this degree.
Characters like Shao Kahn, Shinnok, Shang Tsung, and Quan Chi, have had plenty of time being the villains over the years and have had plenty of attention devoted to them. They don't want to spend seven games telling the same story again, that's insane. They're (re)telling the MK storyline in a much shorter timeframe this time around, and that's a good thing.
Nah Raiden is still good, but he's deadlier than before and he won't forgive anyone who treats Earthrealm, also he's more selfish
