Dev did say he is planning on making other builds viable yesterday.
If I find out that in the next patch they remove the cheese upgrade I will surely reinstall it, but in the meantime I prefer not to waste any more time.
I understand the frustration though :/

Sorry for taking so long to reply, Steam didn't notify me of any response and I saw it because I went in on my own to see how things are here.
You're right that each wave will take less time and I hadn't considered that, but in the last ones to get to 99 you need a lot of damage and knockback, otherwise there's no chance and if you can't kill the enemies the cheese is just a lost slot. Anyway, even if it serves to reduce the time per wave, I feel that it's not something powerful enough to be a rare upgrade, and every time it appears it feels like it takes away the chance for a much more important one to come.
It wouldn't be bad if it was another upgrade category apart from the rare one, or in any case that it gave something more than 50% to obtaining cheese, like damage scaling according to the cheese you collect or something like that, at least that's my opinion.
Anyway, thanks for answering and I'll be keeping an eye out for the next update, the game is entertaining and has a lot of potential, I'm sure you'll be able to make it feel balanced in the near future.
99 waves build: M1C3 and the Gear skill tree, the goal here is to get as many Gear upgrades as possible before wave 20.
Before wave 20 I managed to get 10 Gear upgrades:
3x Gear II, 2x Gear III, 2x Gear IV and 3x Gear V
After wave 20:
Overload X, Critical VII, Arrow VII, Infinitely Temporary X and Impact VI (the goal is Impact VII but you need at least Impact VI for the spread buff).
Impact VII, Critical VII, Ammo VII, Gear II, Cursed Cannons ??? and Rush II.
The downside of this build is that you'll get around 15 fps on waves 50+ (my cpu stays under 30% and my gpu under 20%) and half the screen will be covered in ammo icons (1080p display).
Only managed 30-50, currently i can't get to 99 with your build though.. even though sometimes i have better rares,
I've tried to replicate this build a few more times and was able to get Cursed Cannons ??? only once, the final build had: Impact VII, Critical VII, Ammo VII, Gear III, Gear IV, Cursed Cannons ???, Perforation X, Overload X and Rush II. I was able to finish this run untouched.
I finished a run without Cursed Cannons ??? but received damage twice and relied upon a few dodges.
Build: Impact VII, Critical VII, Ammo VII, Gear II, Gear V, Perforation X, Overload X, Movement V and Cheese X.
The +8 base ammo from Gear helped a lot with Projectile Damage and Fire Rate scaling, at the end I had +1118% Projectile Damage, +3345% Fire Rate and 409 ammo.
Thank you, I didn't know that I could limit the amount of ammo sprites. Also, I couldn't improve the performance after some tweaking, I guess the game engine can't handle high Fire Rate and a lot of extra shots very well.
Was only using Mr. Lucky to get Infinitely Temporary X . Then I also got Impact VII , Cursed Cannons ??? . Ended up with a ring of bullets that did enough knockback where they could never get to me.

Critical VII (Personally V is sufficient - prioritize knockback over extra crit damage)
Movement V (IV should suffice. +100 knockback, while the post-dodge/injury bonus from V is negligible. )
Curse VII ( perhaps Not crucial either..)
Impact VII (VI changed shot spread to angular, creating a circular spread with sufficient ammo. VII provides 50 knockback)
Perforation H
Rush T H, AMMO T H, IMPACT T H, Infinitely Temporary H (Unlimited ammo with attack speed and damage buff)
