There's no storyline reason anything would, either.
It just seems a bit of a shame to miss that opportunity to have a method to swap them all back to have a side-puzzle / ending. Regardless, I really enjoyed the game, I just love the Cyan worlds. The sounds and scenery take you out to the outter rims of the imagination, and I just love that.
(EDIT - I still wonder if there's something hidden amongst all that. I just found out about an easter egg with the "useless machine" hanging on the beam of the stairs in the world with all the gears, so I assume there's still lots of other little tidbits to be discovered in time)
regarding the russian easter egg machine, rumor has it that there are far more 20-digit codes ...
If you listen to the good ending, you'll see that CW says something about Farley being right. I'm not sure what he's refering to (I'd have to read all the notes everywhere again), but it might be something similar to what you're saying.
Also, there's still lots of stuff not accounted for, like you said, the machine, but also, I find some other clues elsewhere that might means something, yet wasn't used in-game - for example, on one of the toys in the small room you warp to, there's a symbol that shows 2E, but in a square shape, kinda like they are two codes for the villein machine (the 9-dot thing). I haven't tried it anywhere, but I wonder if that has meaning somewhere.
I wish they had more stuff to read throughout the game that gives more back story, I feel there isn't quite enough to fill the gaps.
I think I'm gonna try the game again in a couple months (wait for all the important patches in case it changes story, etc) to get a better understanding of the story, at any rate. :)
Remember one of the very first lines in the game? "It saved us"?
The notes (and the tape recorder in the house) bring up this viewpoint a few times- that the trees are a specifically benevolent force.
