Steam BTD5 Co-op will NOT pair players up with Flash BTD5 Co-op.
Steam BTD5 Co-op WILL pair players up with Mobile BTD5 Co-op.

Doubt it. WAAAY doubt it. :)
Flash BTD5 continues to have a very healthy and enthusiastically loyal community of players. Sure, not a monstrously huge audience, but a vocal and fairly active one nonetheless.
NK LOVES Flash BTD5.
It is the game that put them on the map, paving the way for all of the successful games that followed: Battles, BMC, BSM2, BTD5 Deluxe, Mobile BTD5, Mobile Battles and now Steam BTD5.
Flash BTD5 is arguably NK's flagship property.
If nothing else, NK will likely keep Flash BTD5 active as long as possible, even possibly porting the Flash version over to Unity or maybe even HTML5.
I'm pretty close with NK folks - I just don't see Flash BTD5 going the way of the dinosaurs anytime soon.
Besides, the Flash version does offer some advantages even over Steam BTD5:
- more reliable Co-op [at present, given the current Steam BTD5 Co-op issues];
- Co-op with CHAT since only PC to PC players of Flash BTD5 are matched up;
- better, more accurate and tighter tower placement on maps due to optional low quality Flash setting;
- ability to pick up Bananas while having a tower selected;
- ability to CHOOSE what game to save;
- far better organization of Daily Challenge maps.
True, mostly smaller advantages when compared to the far more technically advanced Steam BTD5 [which offers basically a lag-free experience up into the high 3-digit to 4 digit rounds], but some key benefits to Flash BTD5 in any case.
So, I'm thinking Flash BTD5 will stick around quite a bit longer. Hopefully. :)
cheers,
