If cloud saving was not enabled on your steam account it will look like your game got saved to the cloud but it will not have.
Did anything out of the ordinary happen before your progress got lost ie. computer update, computer restart while in game, computer crash, game crash, steam update/crash?
Ninja kiwi will probably want your computer specs to help them track down what is causing this bug.
You could try a data recovery program like Recuva to try and recover your data or you could request that someone in the community post their save online for you to use. I have no idea if the data recovery program will work but it is something to try and knowing if it works or not may help point ninja kiwi in the right direction for figuring out this bug.
