Vault Items Single-use?
I am not entirely sure how the vault works and couldn't find anything on it in-game.
So are items in the vault a one-time use, like when you bring them with you on a run, they're gone, or are they permanent and you can take them with you as many times as you'd like?

Its your collection and is permanent. You can even roll them take a look in the bottom right corner (roll affixes).

Ah thank you. I thought they were likely one-time use since you are allowed to collect common items at the end of a run despite already having those and no affixes being present on them.

This way you can upgrade them. All items in your vault has fixed prefixes and in your runs you have chance to get them instead of full random versions. There's a stat "Artifact summon" that increases chance for that. Also during runs you can reroll their prefixes in the camp at this cat npc to make them even better and when you finish you can store them in your vault. When you had it already, you can overwrie it, when your current artifact has better prefixes than one in vault, there should be an arrow next to it's icon. I think you need to do it manually, cause holding space will just add new ones, but wont overwrie.
