Yes you're right, unlocking new items will increase the rarity to find one specific item in merchants. We found it interesting because it encourages you to try new strategies, using new items and trying to make them works.
There are multiple viable strategies in the game, some to play with one contract (like Eggs in one basket), some to play with mud tiles, some to play with Lost Prospectors, some with afflictions ....
Maybe some of the items are undepowered and this is why you feel it muddy the pool ? we should try to create a tier list of Coldridge items :D
And yes, tiles are cleared when you claim it, the guild does not move on a tile for nothing, so they gather everything! On a gameplay side, we found this very interesting since it adds a lot of dillema when planning for your path.
