Mr. Sacks 2nd delivery - Mutton Island not accessible
So I was on the second delivery for Mr. Sacks and chose Mutton Island since it was near Fallen London (so I could refuel/hire crew before the third). Unfortunately, one of the random events resulted in the port being taken by the Khanate ("Under New Management") so I was unable to dock and finish this leg of the quest. Instead, I had to backtrack half the map east to complete the delivery which ultimately resulted in me failing the third delivery and losing the game.

Not sure if the potentiality of this quest and that event overlapping was overlooked by the devs or if it was intentional (which would be pretty cruel). Either way, a pretty major bummer since I had invested a lot into this run (~6-7 hours, explored almost all of the map, etc.). Feeling bummed enough that I'm pretty sure I'll move on to another game and never come back to it.

Pretty sure it's intentional - that's why they give you two options in the first place. The same is true for your choice between Pigmote Island and Khan's Heart for exactly the reason of the former being unavailable in case you failed the local questline.

Indeed, the quest has fairly harsh deadline, but there're also options of pacifying Mr. Sacks with money or minor stat losses. Given the rewards for the quest, I'd say it's worth it even if you lose something in the process. I think Mr. Sacks lets you know unequivocally that his task is urgent, so you really do have to beeline to the destination if you want to make it in time.

The very same quest srews you one more time when you need to go to Station 3 with a quest item given to you. The problem is that if for any reason you have not opened S3 previously then opening S3 now will remove your quest item from inventory and you cant progress with the quest unless you know where you can buy a replacement. And the only replacement is in Irem which is on the orher side of the map which in turn can lead you to fail the quest because you run out of time.

A very stupid and frustrating questline.

It's not, in fact, the only replacement, but without Zubmariner, the quest item (longbox) is, indeed, hard to come by. I think I used to farm SAYs near Venderbright... Or just farmed the pirate ships that spawned in that area to get it as a random drop from a cash of curiosities. I had enough time to do that, but the deadline was nearing its end.

Still, I think that the reward is worth it even if you have to sail to Irem. At least in the base game - Zubmariner makes every kind of item abundant, really.

Like the poster above said, before the game got updated recently, these trade options did not exist. Sure, they were around for much longer than Zubmariner itself, but it's still quite short of a lifetime compared to the game itself.
