Certainly a... unique theory...
The giant huddle is composed of subjects that has been immune to each sub-facility, for example It can swim underwater (the flooded labs and observatories) It can survive high falls (The submachine, which explains the test dummies seated at the blastshield area)
And there's other thing unrelated to the huddle, such as the cities (probably used to house residental) And in the forest there's a lot of growth-pods (which might explain why it's in the forest, to recycle water and other essencials straight from the forest itself)
I've looked at the submachine/Shockwave room, and I found some interesting details.
Due to the strain it does on the machinery in the chamber, it makes me believe the 'weapon' was built last. People are hunting you, so when they found out you were running in that direction, they enabled the device. Which explains why everything is falling apart as you arrive.
There are highways near the end of the chamber, and there's a vehicle at the bottom too.
The rods in the backround makes me think they are used to callibrate the force of the shockwaves.
Also, how large is that chamber?! If these are soundwaves (sonic booms) it means they are traveling at a speed of 340 m/s, 767.269 mp/h or 1234.8 km/h. The light at the end Im guessing is the initiation/explosion. It takes about 0.8 seconds to reach the player. Then the chamber has to be atleast 300 (984.25 feet) metres from player to device.
But that's as much I could find out.
EDIT: One thing I've realised. A sonic boom is enough to break glass, But to explode someone? If these really are soundwaves, they are loud! A sonic boom can kill someone, but only if the sound (The pressure wave) is loud enough.
So I don't know what is making these waves.
