Report a translation problem
The Boy is one of the drones, and is being controlled by someone who works for the facility or is in opposition to it due to extremely unethical experiments and crimes against humanity taking place. This is done to kill the sentient mass of flesh (canonically named the huddle) likely controlling every wandering drone in the game. It is established in one puzzle that a drone can control another drone if he is using a mind control device.
When the aquatic creature plugs the boy into the machine, he gains both the ability to breathe water and control over the grown drones, which he uses later on to control The Huddle. Whenever this creature knows what it's doing or is simply an aquatic drone harvester is not explained.
It is shown that when the boy is absorbed into the Huddle, he obtains total control over it. Several people assist him in his escape, showing that the release and hijacking of the Huddle is intentional. They don't run except when in direct danger, and do absolutely nothing to stop him, showing that the approval rating of what is going on is 0%.
As is seen in the start, there is a parasite that is highly dangerous, and has wiped out the majority of the area, possibly even the majority of humanity. The facility could be a "last bastion" of humanity, and in league with the white-masked men who are brainwashing people into drones. Why people are being made into drones is likely to restore the world to a functioning state without compromising whomever is left.
Someone, somewhere, decided that the ends do not justify the means, and decided to destroy it. The secret ending shows someone in a mind controller, and when the plug is pulled, everything goes dark. This unknown person is the one controlling the boy, and possibly represents the player themselves.
As nothing is explained in the game, this is my own take on it.
Also, my favorite theory is the one where there IS no meaning. They intentionally had none so stupid people would think its profound and they just sit there laughing at us :D
