Gamepad Issues
Got through playing through this game twice, a great game with an amazing way of telling a story, but I do want to point out problems with gamepad support for this. Maybe this is only affecting me for some reason, I don't know, but I'm just going to list some things I noticed and see if anyone else experienced them as well.

First of all, you can't jump or crouch with a gamepad at all even though you can with the keyboard. I know you don't really need to use these in the game to beat it, but really why have them in the game if some players can't even use them. Second, since the Use key is used for interacting with objects and shooting the gun, a problem arises with using a gamepad where you can only shoot and look around in a very awkward manner since usually a button on the right is set as the Use key and the right joystick is set to look around. This really is only a problem because of the level The Machine where you're given the gun again and told to destroy old levels. Your right thumb can't exactly be in two places at once.

Both these issues could be easily resolved however if we were just given more options during the controller configuration menu. Right now we're only allowed to set move, look, use, and the three chat buttons. We should also be given the options to assign a jump, shoot, and crouch button. Pretty much that's really all we need and gamepad support should be fine.

I agree with you, but like you said - none of the missing movement controls are essential to the game. I think the one thing that could be modified is just to add a 'Fire Button' instead of using the A button for shooting as well as the use button. However, it's perfectly playable with a gamepad so I don't think these things are exactly an oversight.

just use a bumper key as the use key and if you want the controller to be inverted then set the mouse to be inverted.
But it does matter. The calibration of my controller asked me to look up, so I tilted the right stick down -- because I'm one of those who inverts the Y-axis, as if panning a camera from behind -- but the game just ignores this input and uses default Y-axis control. I even tried it the other way, calibrating by tilting up to look up, thinking maybe the logic was reversed, but no, the controller support doesn't have Y-axis inversion working. This makes the game feel difficult to navigate.

Just tested this as well, same results. Using Windows 8.1 and an Xbox 360 controller, trying to set inverted look is ignored.
Inverting movement controls also seems to be ignored. Swapping the movement and looking sticks works but inversion is still ignored. Mixing up the movement and looking works (ie setting move left and look left to be the same stick makes it so that if you look left you turn left) but inversion is still ignored.

What platform and controller are you playing on?

I'm using one of those Alienware Alpha pre-Steam Machine PCs, mid-grade (Intel i5) on Windows 8. The controller is the MS Xbox One wired controller for PC. I also have a DualShock4, not currently connected because I'm just used to things not being ready for that one. Suffice to say, my Xbox One controller works normally on other games, indie or big-budget.
