If i had to take a guess i would say it is the same reason for almost any game franchise : Changing things to make the game more interesting.
Having played Dm4 first (currently playing 3 ) i would say the suceeded with it, DM4 plays extremly different compared to DM3. With every Card above 1350 Atk or Def Stats requiring a Tribute, the Fusion System becomes way more important. Sadly the new Rules turned BlueEyes into Garbage, requiring 3 Tributes and having a Attribute which is countered by one of the most used Attribute by the Enemys is "slightly" bad.
Altough the completly ruined the Difficulty in the process at least for the first Stage in DM4. Out of the 5 Opponents only one has a slight chanche (rex) and the other a good shot (weevil) at defating you. The other 3 Opponents are free Wins. The second Opponent in Dm4 can literally defeat a single Card from our Starterdeck, every other Card is at most equally strong or weaker.....
