Amita. I have no idea what the outcome will be and they both made convincing arguments so it was a tough decision. I mainly chose Amita because deep down I felt like her approach made more sense. By gathering intel on the enemy The Golden Path will have a more likely chance to succeed. On the other hand if you prioritize the lives of the people, which admittedly sounds like the more "good" option, then you just prolong the war; and their suffering.
As I said I just began yesterday so u can't say for sure how it will play out but I honestly don't think there's a right or wrong choice so pick who you agree with. You can always choose the other during New Game +.
My preference falls more on Sabal, simply because I think leaders should not gamble with the lives of the people they have been entrusted with.

thats why they were not able to get rid of the cutscenes in the game
they lead to different outcomes
the cut scene thing , nothing you can do .. they said by giving the option to skip them breaks the game ... as some missions have different outcomes based on the choices you make in the balance of power missions.
you are told this early in the game too .. before the first balance or power mission
(there are 10 in total , 5 for Amita , 5 for Sabal, so you really have to play the game twice to play em all)
Amita Mission: Hunt or Be Hunted or
Sabal Mission: Rebel Yell
Amita Mission: Reclamation or
Sabal Mission: Burn it Down
Amita Mission: Advanced Chemistry or
Sabal Mission: Basic Chemistry
Amita Mission: Culture Wars or
Sabal Mission: Cease and Desist
Amita Mission: The Valley of Death (if Amita was Chosen for the 4th Balance)
Sabal Mission: Take Cover (if Sabal was Chosen for the 4th Balance)
(the only way to play all 10 is play the game twice)
Choosing Amita you will get a slightly differing mission order, and missions , then you will get, if you choose Sabal , as well as the end game outcome (example if Sabal leads the golden path, the mission City of Pain is a different mission , Sabal wants you to rescue prisoners , Amita wants pictures of them being tortured, and the scene you see play out during the mission called Payback changes as well , plus the way you get the chemical truck in A Key to the North, and the scene you'll see after Don't look Down, if Amita leads she will be there , if its Sabal you see him ,and that also changes how you have to get the chemical truck to open the north)
that's why there is no option to skip them.
had they put an option in , to skip only some scenes , that were not "balance of power missions" people would have still had a problem understanding the story, so the decision was made to leave the option out , so thats why you have to watch them every time. (this explanation was givin by a Ubisoft employee last year when the game first shipped)
if you skip em..yes it breaks the game as they lead to 2 different story lines as well as outcomes and yes it changes the missions .. yes by flip floping between the two rebel leaders its possible you may see both , during the mission Payback.. choose one side only one will appear, but several missions are different between the two rebel leaders and the choices you make .
also depending on who leads the golden path it changes the end game out come for the people of Kyrat.
and the end cut scene you get ( after dealing with PAGAN MIN ...again you must choose your own outcome ..kill him or let him go )
if you choose Amita go to Tirtha in the south
if you choose Sabal go to Jenlendu temple in the north
and yea there are side missions you must do to trigger campaign missions to trigger to be available along the way
