My practice is to backup the saves each time I quit.
Is there but seems incorrect. The date on the files is not the date of current play even though I have reached a checkpoint
Are checkpoints kept in a seperate location?
the default install is
with the steam version of the game, saves your game to

of letters and numbers Varies from system to system* \ 856
the Uplay only version they go in

each save consists of 4 small files
1.save
1.save.upload
2.save
2.save.upload
one is a check point the other a hard save
you may have left the Uplay cloud save sync setting on .. SHUT it off as it can lead to a corrupted cloud save
back your saves manually to a usb drive = your best option

if you get a corrupt save see the tips section Pinned to the top of the forums .. both i and Akuna have provided save file back up links that cover much of the game
so the save files and config files can be created
most likely this is being blocked by too high of a windows security setting on you machine or your antivirus or firewall program

game saves fine here on over 6 different systems i have built since it shipped in 2014
make sure you install the updated version of UBI CONNECT as well as yes steam may install an outdated version of the launcher software on a 9 yr old title like FAR CRY 4
