Hopefully there will be a bug fix soon, I'll try to post here if I find anything out.
I just came across the same glitch myself and came across that info while searching for a fix. From the info on that post there was no fix and all you could do is restart, which kind of sucks if you're nearly 50% completed like myself.
I restarted the game and I am now much further ahead at around 12 hours played.
There was a similar bug in FC3 which was never really fixed. The only fix appears to be starting a new game. If you race through it it will be much faster than waiting for a potential patch.
I've heard that this bug can only occur when joining a coop session with someone else. Not sure if that is entirely true, but mine occured while I was playing with a friend.
I made a new game, raced back through to where I was and then began backing up my save before playing online. It's tedious, but it saves me from having it happen again.
