(some fixed it by enabling 16 X anisotropic under global settings in Nvidia control panel)
also with Nvidia gameworks settings they are broken for many .. this is a driver issiue
try the game without useing the Nvidia gameworks settings
like soft shadows .. set that to Ultra
do not use HBAO+ and Nvidia god rays together change god rays to volumetric fog
(SMAA was removed for muti GPU with patch 1.10.0 in April 2015 )

using latest nvidia drivers. will try turning off those settings mentioned above to see if it works...
Windows 10 itself has many issiues with multi GPU currently that should be addressed when Microsoft releases Windows 10 threshold (the next big update for windows 10 ) in november
http://www.neowin.net/news/release-notes-for-windows-10-build-10540-leaked
till then your kinda stuck with what ever Nvidia can do in thier drivers
and i would not expect any patches from ubisoft for windows 10 support until threshold is released
so far i have tested
347.52 < these are win 8 64 bit but work under win 10 but do not have DX 12 support
seemed the best for Far Cry 4 on my system with a single Asus Strix GTX 960
353.62 < windows 10 driver seemed stable but added a new version of the 3d portion of the driver set that scales bad on my display in windows , games worked fine
355.60 < unstable frame rates + blurry text on windows 10 desktop due to the 3d portion of the drivers
355 .82 < seemed ok if i did not install Geforce Exp or the 3d portion of the driver set
355.98 < driver i am currently using , again installed just the driver + HDMI audio no geforce exp or 3d vision as a custom install
there is a developer driver 356.04 out that is supposed to have better SLI support ..but i dont think it is WHQL certified yet so i stayed away from it since i do not use SLI
you can find that here https://developer.nvidia.com/gameworks-vr-driver-support
we can only HOPE Nvidia will release better drivers in the future once windows 10 threshold is finalized and see more as far as driver improvements in performance
as there are many complaints on the current driver set on the Nvidia Forums
ive noticed the same myself. performance and optimisation for windows 10 just sucks in general at the moment. my old pc outperforms my new one in some games. and that graphical flashing isnt only isolated to FC4 either.
