Yes, I've managed to somewhat solve this. Go to your library and highlight Far Cry 3. Right click it and hit properties. Under he General tab, hit "Set launch options" and type in "-fullscreen". Once you've done that, open it normally and go to the video settings again. It should stay in Fullscreen now but I had to try setting fullscreen twice or so for it to work.

The game automatically sets the aspect ratio to fit your display, but you can change the aspect ratio manually if you want to. I'm not sure, maybe the in game display settings don't let you change your spanned aspect ratio (48:9?)
You could try this:
- Open the NVIDIA Control Panel.
- Go into "Display" > "Adjust desktop size and position".
- Under the "Scaling" tab, enable "Override the scaling mode set by games and programs".
Really not sure whether or not that would make any difference... But, if you haven't tried it yet, maybe it would be worth a try :) If you have AMD cards, I am sure there is a similar setting somewhere in the Catalyst Control Center.
This fixed it for me as well.
Are you running the game with a custom resolution in the Nvidia CP? By custom resolution, I mean either an overclocked refresh rate or oversampled res. I have to run the game without my monitor refresh rate overclock for fullscreen to stick.
