For starters:
No Random Map Generator (Huge part of replay-ability)
No Fairy Dragons
No Enchanters
No Sharpshooters
No Azure Dragons
No Copper Dragons
Can't even go into the Map Editor and place their respective spawners.
While the game is still fun, and it seems like they may have bumped up the AI difficulty a bit, with these missing items.. I don't really want to play much of this game. The random map generator was the biggest part of that game, it kept us all coming back to it. Sharpshooters were also a personal favorite, in which it doesn't seem like I'll be using them any time soon.
Overall.. I think I'd rather recommend people to get the original game to experience the better version with worse graphics.
People find out Conflux is not in the game, they all say how exactly this was their favorite faction. If Fortress wouldn't have been included, everybody's favorite faction would have been fortress. It's arough comparison, but just saying.
I check Homeworld Remastered forum and everybody's favorite game from the series was Cataclysm, because they have lost the source code and it's not included, but that expansion was really poor in reality, no one played it.
Yeah, that's not really what's happening here. You do know the saying about not knowing what you got until it's gone? Well, even if conflux is only in the middle of once favourite towns (or even in the end) if something is missing, you're gonna notice that.
Also the lack of many, many type of neutral cretures is noticible, doen's mean people only played heroes 3 to look on neutrals.

Thing is, all those things that you find missing were absent from the original base game. They were added in the expansions. Yes, they are available on the version sold on GOG, because that is a bundled one with the expansions, clearly labeled HoMM 3 Complete.
This one has been stated since December to be an overhaul of the original 1999 version, since that is what they had to work with.
If it was in the 1999 version, it is in this version. If it was in the expansions, it is missing. As simple as that.
