Your problem is widely reported on this forum for this game in general, without HDE Mod (even by people who were previously able to play but now are not). Additionally, HDE Mod neither removes nor replaces any of the original game files so it is unlikely to be the source of a problem such as yours. Uninstalling/re-installing HD Edition makes the files HDE Mod adds go away.

I have a problem however. I made several random maps with GOG's version. And I used your tool. It converted them without an error. When I started playing them on the HD version I noticed there are Big Red Circles instead of monsters on the map. I looked into it using the Editor, and these are actually monsters from the elemental race. Randomly placed on the map not removed by your tool. I can manually remove them one by one in the GOG's map editor, but as you can figure out it takes a hell of a lot of time, and you can always miss something. Have you figure out a quicker way of doing this. How to limit the random map in GOG to a certain expansion so it avoids placing these monsters on the map?

However for your case since what you want is RMG, I simply recommend you to install HDE Mod from the main post because then you can integrate the RMG from the GOG version which will directly produce only RoE version maps without any conversion taking place and thus the problem you mention won't be there. This also comes with the benefit that you can generate maps in which you are allowed to select your town rather than just go with whatever was randomized, and if you wish select the RMG template used from a drop down menu.
HDE Mod actually does not replace any files so all you have to do is remove this file: \plugins\imageformats\hde_launcher_mod.dll
Full path would typically be:
C:\Program Files (x86)\Steam\steamapps\common\Heroes of Might & Magic III - HD Edition\plugins\imageformats\hde_launcher_mod.dll
Alternatively you can simply uncheck the checkboxes in the launcher or reinstall HD Edition.
What I can't figure out is how to actually use the RMG. When I click it, it wants me to browse looking for a h3maped.exe file, but no such file exists :(
If you don't have Heroes 3 Complete there is no RMG to integrate (but you can still use all other HDE Mod features).
I bought the HDE version, I don't know what "complete" is though
Heroes of Might & Magic 3 Complete, it's the old game with the expansions.
You can buy it on GOG for 10 bucks...
