I've unlocked the second row of mineral upgrades and right now the only thing minerals are good for is getting a decent amount of Anti-Matter and that's about it. Is there anything more to them? Because currently they seem like a self contained minigame thats a waste to invest in as they offer no bonuses to the main game like the Meteorite minigame does.

It is stated in game it has bonus to the main game.
First tab is 'Mineral Slot', second tab is 'Auto-Mine Upgrades', third tab is 'Minerals Upgrades'. Fourth tab is unlocked when reaching Hard Difficulty. I assume that's when it starts giving bonus to the main game.
