Why only 1280x720(or 768) are ok ?
Every other resolution config results in poor quality.

Because... That's the Default resolutions which the game uses for Console & Arcade systems:

1280x720 = Console (XBOX 360 & PS3)

1280x768 = Arcade (Type X² & NESiCAxLive)

Choosing a resolution more high than the Default, will make the game look like Sh*t.

You can do some changes with ATI and NVIDIA Control Panel to remove that poor quality/pixels.
(Haven't tested this yet, since i don't have a big screen)

I have CT for PC and all resolutions are Ok, I dont understand
I have CT and don't understand either lol. Just play with 4x AA and it should be much better.

just as a adition, when you want to play in the original resolution 1280x768

on a 1080p monitor (1920x1080)you have to pick the
1366x786 Arcade! resolution.

that way you get two black bars on the side but the aspect ration will stay intact.
when you directly pick 1280x768 your image will be streched.

I like to play all my games windowed at 1600x900, but in this game this resolution seems poor

I also own calamity trigger and there 1920x1080 displays perfectly fine.
And we thought the previeous version was bad because it was first made with GFWL standards, at least MS had a more effective quality control.
Oh well i hope the patch doesnt take long to hit....

Ok at least im not the only one then, just right weird because Calmity Trigger looks flawless on FullHD but Continuum Shift not...
