I just can't win later on
As it says

After the aliens start deploying warp weapons, I have no chance. Level 13 characters in Bio Armour are killed in 2 hits from warp rifles, but it seems it takes 10 hits from MY warp rifles to kill THEM.

Mix this in with plasma launchers and alien rockets, and well...I just can never win against an alien base or alien attack on my base. Or at least, not without half my squad dying during the mission.

I managed to hold out and opt for the bad ending (which is canon anyway), so I can now move on to Aftershock, which I understand is a much better game.

But if I want to go back and win for real, what can I do against the aliens?

Yeah after the russian base the game gets a damn near unfair boost to difficulty. Just have to adapt your tactics and equipment to the near cheating levels of what the aliens get.

Normal Clothing is good againts warp weapons even cheak the stats.

Oh I knew that, but Clothing isn't very good against laser, plasma or explosions.

Use Quad Cannons, Collapsable Railguns...

Bring in the super heavy stuff and you will just mow down all the aliens.

Combined salvo of sniper rifles works wonders. Movement for rocket evasion. Advanced plasma rifles for close quaters indoors when they come available. And granades for pre-emptive area attacking

When attacking alien bases it is generally advisable to start frag granades for last three squad members and throw them in the valley behind the squad as soon as the mission starts. There are usually 1-2 aliens there...

generally let the aliens come to you. When on wast open spaces spread the squad rocket blast away from each others and move the target while rest of the squad kills aliens. Rest of the time the default blob formation is ok as there is no friendly fire or LOS blocking and you want to consentrate fire as much as possible

The other way to go is the Heavy armor and the heavy weapons, but there is too much lag before firing for my taste and the slow movement makes rocket evasion harder. ( You can actually outrun the rocket damage from reasonable range with very good speed...

The easiest way of fighting aliens is by using heavy armor and collapsible machine guns or collapsible rail guns. Also have 2 soldiers with warp demolition guns. They have 7.5k damage and are perfect for melee, i.e. around the corners in the alien base. Also enhanced plasma rifle is quite good against transgenants and aliens as well in long distance (plasma shotgun is garbage tho).
The scenario I have described is close to end game but yeah the second secret base, i.e. Area 51 or Kapustin Yar (depending on your start location) is probably the toughest mission in the whole game.
In the early game the key weapons will be grenades, sniper rifles, grenades, shotguns and grenades.

!NOTE! The trick to make collapsible railguns awesome is to press "Kneel down" button when soldier stops. Otherwise it takes 4 moves to actually deploy it, and during that time your soldier can easily be killed by an alien. But if your soldier is awaiting in kneel down state and has a good perception you can clear the entrance to your base with 5+ aliens in the same place with only one collapsible machine gun.
Also kneel down is needed for Warp Demolition Gun.

In a long run you should spend skill points on launchers and forget about rifles as everything cool is in a launcher category.

And a last tip, don't underestimate smoke grenades.

You must not have paid attention to weapon/armor stats.

Late game reticulans laugh at Warp damage, so you should be using high impact weapons like sniper rifles and the like. Maybe explosives.

Alien rockets will always be an issue due to AoE damage, but you can dodge the projectiles if you are lucky. Plasma launchers aren't so bad.

Quite ironic that ballistic weapons end up being useful later on though.

Even on hardest difficulty, endgame is eazy with snapshoting plasma rifles (plasma shotguns inside ufos, if nessessery). Thats if u level all soldiers for superheroic rifles+aliens for extra dmg.
