What does matter is that it sometimes won't count if you have more than one stream running, just like how channel points are only accumulated for two streams at once. I currently have some random stream with FFVII Rebirth at 160p in a muted background tab and the progress bar is going up in my drops inventory.
Source: I've been doing exactly this to claim Twitch drops for years and it's never not worked.
The fix is to connect from both sides of the respective websites, because linking one side you would think means it is actually linked, but nope gotta do it from both ends.

Click Twitch Login. You probably have it connected and logged in on Twitch's side, and not SE side. The Acquire Product Code will then light up to click and show a code you can then copy and paste into Steam to activate.
