I mean yeah he is praising us but I have always had the feeling that he thinks of us more as an ally or simply a person of use to him, rather than a friend. He even displays a bit of passive aggression for neglecting data progress for too long. I sort of want to find out that he is just as much a stain on existence as any Hojo monster; an absolute PoS. I think it would be fitting for him to pilot the Weapons in part 3 Metal Gear style.
I think giving him some connection to the weapons would be the obvious thing to do. His explanation for being in this trilogy barely links back to anything from the original. He is just too convenient, and that convenience distracts us from asking more questions. If by the end of part 3 it still turns out that his only true function was to streamline the creation of side content then that would indeed be a massive copout.
