It seems mmod comes with custom gameinfo.txt so you might want to check that out since that txt file specifies what content to scan and load (vpk and stuff). Other than that idk what else could be.

So it can load addons from the core Hl2MMOD sourcemod folder.
Look into your sourcemods folder. Is your custom folder inside a folder called "HL2MMod" (the core folder) or inside game specific folder (HL2MMod_HL2U). Unless you install the mod I linked, the game will NOT load addons that are installed in the core "HL2MMod" folder. And it will only load then from game specific folders like "HL2MMod_HL2U".
Install the addon into sourcemods folder, it will replace gameinfo.txt files in game specific mod folders. You can now install your addons into custom folder inside sourcemods/HL2MMod folder.
Do not put it into common/Half-Life 2 Update folder itself, you are going to break things.
Let's try this. Backup your addons and reinstall HL2 MMOD from scratch. When you have installed MMOD inside "/Steam/steamapps/sourcemods/" you should have following folders:
HL2MMod
HL2MMod_HL2
HL2MMod_HL2U
HL2MMod_EP1
and so on.
Download the mod: https://gamebanana.com/mods/40726
(use the second download link that says "For MMod 1.3"). Unpack the archive into "sourcemods" folder and say yes to overwrite.
Now go to "/sourcemods/HL2MMod/" and create a folder called "custom" there. Put all of your addons there. Now every variant of MMOD should load addons from that custom folder. See if it works.
If you have episode specific addons (for example dirty combine soldiers which should be only in EP2), install them into that game specific mmod folder (in the case of said dirty combine soldiers "sourcemods/HL2MMod_EP2/custom/").
If you edited some files (like gameinfo.txt) inside "steamapps/common/Half-Life 2 Update" folder, you should verify the integrity of game files. Right click on Half-Life 2: Update in Steam Library -> Properties -> Installed files -> Verify the integrity of game files. Addons inside "steamapps/common/Half-Life 2 Update/custom" folder will load when you play HL2U itself, but will not load when you play HL2U MMOD.
I really hope I explained clearly...
First of all, we are talking of folders and not files. There is an important difference. You first reinstall HL2 MMod. Delete all mmod related folders from sourcemods, then extract them from mmod v1.3 archive from moddb (so now you have new HL2MMod folders inside sourcemods). Then you extract the universal custom folder support mod into the sourcemods folder and say yes to overwrite (it will not overwrite whole folders, it will only overwrite gameinfo.txt files inside them). Then you can install your addons into the custom folder inside HL2MMod folder. Those addons will work in HL2 Update version of MMOD, in Episode One version of mmod, in Episode Two version of mmod and others.
If you want some addons to ONLY work with HL2 Update version of MMOD you can put them into custom folder inside HL2MMod_HL2U. They will work in HL2 Update MMOD, but not in other MMODs.
