You gain population by building our your settlment.
If you place a manner outpost you will gain mancer population. If you expand the imperial outpost you gain imperial population
You see the blue vein on the soultrees that is the population. And at every junction you will unlock new content to find in the world..
If you this find more captains and commanders they will also attract more population . But only as you build more walls and walkways and foundations.
I am adding more guidance for this in the coming update.
The wonders itself are unlocked thru a random enxouter if you reach 3500 population in one of the three political factions (not freehouse)

I had thought I read somewhere that you had to have that 3500 population and have that population be dominant at the time to trigger the quest. It just kind of happened that building up the Bannerless population without actually placing their commanders or Captains let me unlock Atun first. So I thought if I started in on the Mancer population next and let them temporarily gain that dominance it might let their wonder unlock and I could then follow suit with the Imperial, but that didn't seem to happen. Several hours of building and checking around in the airship and no quest line appeared. Not sure if it was just bad luck on the trigger for the event of if one locks out the others.
I have everything else (including merchants and wonders) and population for Imperials is 5000 +

edit: and gone round the map numerous times . .
are you imperial dominant? that means in the top right of the map or resource flow does it say "imperial" above the faction alignment bars?
i.e are imperials in control of your settlement, and the biggest 'block' of commanders, captains and population?
if you have 5000 imperial and you are still say pirate dominant, it won't trigger.
