Well, I've got two endings during Episode 1 and have finished Episode 2 three times.
First, I tried being accused of murder ending, which led to confrontations and proving myself as innocent. Be ware, in this case, you can't search the crime scene and accuse the real culprit. After beating the Ep.2 the first time, I started another playthrough, with the meeting Lord Mortimer ending. In this case, he will ask you to find the real killer. You can choose to reserve your answer although it really doesn't make some differences.
As far as I can tell, this episode focuses on solving puzzles. It doesn't have so many choices as Ep.1. Not sure what effects the ending of this episode, however, what you get during the game are quite the same.
Also for Ep 1 ending isn't there "No one's the killer, because she's not dead just missing" option? I haven't explored it so no idea what that entails. Do you still play detective and interrogate everyone?
If you persuade her to leave, she's just missing, but you are interrogated for being found in her room. You only run the investigation, if you stayed with Emily.
No, I know who you mean. There's an option where you convince her to flee and she isn't killed at all. Well hopefully she's not dead somewhere else on the island, but she's not dead in her room. dm.kevorkov talks about in the post above yours.

If you refuse to drink with her, Elizabeth kicks you out, you go back to your room, but Emily isn't there. You also get the investigation for that ending. Basically if you sleep in your own bed, you get the investigation. If you sleep anywhere else, you don't.
