You have two differents points of view :
Either you focus on a few skills so they cost you nothing to use, but you can't do everything.
Either you take a bit of every skills, so you will be able to do everything but it will cost you some "energy" everytime you use it.

I personaly don't think the RPG elements don't work here.I think nothing would be different if they were not here.
Additionally you gain a 10% exp boost once you unlock level 1 of everything making it even better to unlock level 1 of everyting asap.
Yet most skills are very usefull and even agility is at least used half a dozen times.
Then you can evolve around Erudition, languages, History, Politics, and such which are less frequently used but still really present.
