For in-zone navigation, it's fairly simple. On the map, just click at Skunk - the map will center at Skunk, thus showing you everything around.
I recommend using the sector map for navigating through the highway system, as it shows you were the highways are, where they head, and which direction you are facing.
The radar might help too.
Also, when you open the map, or detail screen of any space object, there's a button on the bottom of screen, saying "PLOT COURSE", click it and the game will automatically navigate you towards that selected object/zone.
In 3.0 version, you can move the map by clicking at it, and selecting objects by clicking at the icons. Then there will be navigation beacons, that you can drop between zones to mark shortcuts, or ways that lead to your hidden bases in empty space...
There's an "Autoroll" option (or something like that?) in the gameplay options, I totally enjoy using it.
