Maybe you turned off the map screen?
I just got to the basement part in Ludon and in the walkthrough I'm reading he says you can traverse the basement but the characters just tell me to come back later and I automatically get booted out... One thing I'm not enjoying about this game are the missables and how the game is kind of layed out... it gets confusing to tell if you're on the main quest or an optional area.
... but I guess every game can't be Chrono Trigger or Final Fantasy VI. ;)

If a remember correctly, most of the 16-bit era JRPGs have missables, so does Pier Solar :)
The game is linear, but optional areas are put here and there so the player can explore a bit.
