It also happened to me, and probably happened to everybody that got or tried to get those achievements.
The reason the achievements are not updating is because the game itself keeps track of how many kills you have and for how long you played.
So, imagine you have 3000 kills before starting the dungeon. Then, you finish it killing 1500 monsters. Your steam profile is updated with 4500 kills. But the game crashes, and it doesn't save how many kills you have. It is still stored (on disk) only 3000 kills.
So, you try to play a dungeon again. You kill 100 monsters. For the game, you have now 3100 kills. It won't overwrite the kills on your steam profile because on steam you have 4500 kills, which is more than 3100; it wouldn't make sense to say you killed 4500, and now to say you killed only 3100. So it just doesn't overwrite. But the truth is: the game thinks you have 3100, and steam thinks you have 4500; so, steam will be updated again only when you kill 1401 monsters (getting 4501 kills) or more."
