Also, is it intended that the game asks whether to launch in windowed or fullscreen on every launch?
EDIT: also seems pressing shift+Tab to bring Steam overlay ingame doesn't work.
No change on restart, power settings on high. Btw this is in clamshell mode, 1920 x 1200 external monitor--same as for the demo version, which performed fine even up to level 40 (my record).
I have no idea if this could be a quirk of how the game is coded, or if it's just a "me" problem.
Also, I can confirm the settings reverting to BASIC detail. Plus, I have been playing in fullscreen mode & it's a bit annoying having the mode selection every time the game launches, especially because the selection screen is always windowed, and on my system that window usually opens behind other active programs.
This happens specifically when I pause the game, bring up one of the three upgrade related overviews (upgrade history, research ledger, status report) and then exit that overview by pressing 'Esc' or 'P' (which immediately resumes the game).
The first click after doing so will do nothing, each subsequent click will launch a nuke (or flares) as expected.
This does not happen when navigating through the pause menu entirely by mouse, nor when the pause menu is closed via keyboard without bringing up an upgrade overview first.

Really not sure what could be causing it, I've tried switching graphics settings, windowed fullscreen, starting a new game, but nothing seems to fix it until I restart the entire game.
I think the real question is whether this sort of performance hit is expected. I'm not sure if this affects fps at all (since I haven't enabled Steam overlay), but I get noticeable slowdown despite being way above minimum requirements (Win10, FX-6300, GTX 970 OC, 16 GB RAM).
