Can you help me understand in which way exactly this was bothering you ?
They should not be chopping the flowered tree if it has a hive, and it should have a hive almost everytime.

Maybe I'm doing something wrong, but it often takes a minute or so for a flowered tree to get a hive. I'm still learning the game so I'm not 100% on what conditions cause this to take more or less time. If your lumberjacks are very speedy they can cut the tree down before the bees nest which is a problem. Also, do bees dislike snow?

if the lumberjacks start chopping the tree as it grows from sapling into a tree, it wont get the hive before being harvested. so unless i have high enough tree spawn rate, almost every flower tree is cut down before getting the hive.

From what I've been able to figure out, the issue stems from the interaction between lumberjacks flagging a tree to be chopped right after a sapling sprouts into a tree, and before the queen bee can make the hive.

It's a very short moment, but if the lumberjacks are idle, and your tree limit is set to 1(for mono tree), the lumberjacks will try to flag the tree to be chopped instantly, giving the queen bee no time to make the hive, and since its flagged to be chopped, the queen bee doesn't do its job and despawn. That, or the queen bee altogether doesn't spawn if the lumberjack chopping flag is triggered first, since queen bee's don't spawn if there is no tree that can host it, and trees flagged for chop cannot host hives. I see two normal bees spawn from the tree and fly in circles where they spawn, or if there IS a beehive on a tree somewhere, they fly there instead of their own tree. But no queen. The two bees that spawn and fly in circles despawn when the tree gets chopped.

If the flower tree spawns, gets flagged, the two bee's spawn, and i up the tree count, the tree gets un-flagged, and the bee's stay flying in circles doing nothing as well. Oddly enough in this situation, a mega colonist will run over and touch the flower tree, despawn the tree and the bees, and run off.

Trying to have mono tree with flower trees is a problem. Its much more prominent with Baobab trees, as the bee spawns from the base of the sapling and has to fly up to the top of the tree, as well as much more idle time for lumberjacks due to long grow time, and long spawn time. Makes the mono tree/flower tree combo frustratingly impossible without heavy lumberjack micro, or the manual mouse upgrades. Meaning, no honey stacks, or honey mole combos with mono tree if I want to actually idle.

Edit: Gardeners solves it, cause no lumberjack idle time for instant chopping flag, but it shouldn't be required, gold coins are better used elsewhere for some builds. I only picked it cause i got my rainbow melon and was about to restart anyways, and wanted to test if it would solve it.

This lumberjack behavior should now be fixed. Thanks for your report. Let me know if everything work as intended now.

Hello I am unsure if patch work I experience this issue today, I will try uninstall/re-install tomorrow and see if any change, but my game looks updated and my mono tree + flower tree build still experience, I had to buy gardener to work around. I'm so glad someone else reported, but should it be fix?

I just reinstalled the game, and started a new round, and the issue persists, My lumberjacks continue to chop down flower trees right after they grow and I do not have them configured to chop down unfilled hives.

Can confirm this to be true. Lumberjacks chop down both flower tree saplings and trees with the hive visual. I'm guessing the hive doesn't register as long as there is no honey in it, and the saplings count as tier 0 i.e. always chop.
