Stuck at Chapter 3

I've upgraded all task support items, all my characters are lvl 2, but I'm still missing 3 middle pieces of the puzzle. I'm really at loss what I should do next, it seems like every direction I go, the characters tell me it isn't the right one.

I believe you should try digging in the courtyard with the rusty shovel

That does give me muddy mysteries, but they dissolve into nothing when cleaned in the kitchen.

I appear to be having the same issue but with only 1 puzzle piece left (the middle one). I had two tablets left to be completed and when I tried to complete both of them i only got a faded fragment that disappeared after a few seconds, and now every time I try to clean a muddy mystery I get no item as well. I believe I've have exhausted all other options that could possibly lead to another tablet with no luck.

Depending on what you have already been doing you could try foraging with the telescope, or cleaning muddy mysteries, or making sure you have followed all of sophias messages (from the field phone), making sure all boxes you have found have been opened

I won't speak for the original poster but I have done all of those things with no luck, I've attached a picture of the state of my current board I have cleaned multiple muddy mysteries with nothing provided, used the cellar to find boxes and am not getting any new items out of those boxes anymore, foraged with the telescope multiple times with no results, and I have 7 of Sophia's Notes in my records and the field phone has since been removed

Hi Jill, Im sorry about this, I've never seen it happen before you should have got the final/ central piece during the last conversation with sophia. If its not hiding right at the bottom of the storage area or somewhere else I cant see then that's is definitely a bug!

If you cant find the piece in your current playthrough and you feel comfortable editing your save file (in notepad) I can show you how to add in the missing piece to your board.

open up SaveData.txt an search for FragmentB3 (which you already have).
It will be enclosed in a bracketed part that looks like the section below (but with B3)..
If you copy and paste the extra card section I've shown below (it should be obvious how the different card entries are separated by { and },
Then reload the game and hopefully the missing piece will appear.
Maybe make a copy of the save file before you do this just in case..
