Of course she would have more power than the CPUs, Not only did she apprenly predate them (along with Arfoire and the goddes she copied), she also served as a mother to them (I'd imaginge Arfoire as akin to lady Tremaine from Cinderella; the Wicked Stepmother archtype with a pinch of Jafar as well)

She is a system created by the old goddess with the power to reshape reality. She can make thoughts become real and empower them. She is technically the most powerful being in existance but is limited to mostly looking up information for security reasons unless otherwise permitted or forced.
already got her close to 999, another 40 lvls to go, she out damages everything....
That and by story she should be the caretaker/watcher of the current goddesses so she should have some backing to it.

It's not hard when she is so useless that she got all her knowledge stolen during one of the major events of the story and sidelined in the other one.
