I assume you watch and worship at the temple of One Piece and the Grand line
(other games like rimworld do this, and it works very well, in terms of managing mods).
but the stellaris launcher has always been problematic for me and some friends, but the game itself works great.
(rimworld and conan exiles does that, and it works very well)

We believe that the stability in Nakama should be better than the PDXMP backend that was there previously, yes. If you experience out of syncs in multiplayer, you can report them here: https://forum.paradoxplaza.com/forum/forums/stellaris-bug-reports.941/

This.. shouldn't be happening. :( My advice is go to http://support.paradoxplaza.com and open a ticket. Customer support can likely help you diagnose this issue.
