Create jobs for them, either on the planet they live on or in a new colony they can migrate to. Please note that certain strata of population can only get into certain kinds of jobs, which depends on species rights among other things.

Too many civillians or maintanance drones, just resettle them to planets you have available jobs on. it's not bad, it's just a notification
