Both solutions have their downsides and can be annoying at times.
I make a control group for a planet if I'm waiting for something to happen. Like if I build a research lab and know I want to upgrade it right away, I'll control group it so it's pinned for me. It helps me not to forget since I know any planets there need something done.
The mega shipyard and lathe also get one so I can find them immediately instead of digging through menus.
Commander bonuses are limited to the fleet they have direct command over. Removing this limit would change this.
You could reduce their effects if you really want but overall I don't really think it's that big of a deal if admirals are made stronger because of this.
Issue is, I don't think this would really do a whole lot to fix the late-game lag associated with massive fleets with massively inflated stats, which is the main problem to begin with.
